Pumpkin seed oil is generally well tolerated when taken by mouth. The most common side effects in trials were mild abdominal discomfort, diarrhea, nausea, and vomiting.

Anaphylaxis (a severe allergic reaction) is rare but has been reported. There are also two case reports of temporary hair loss linked to meals containing high levels of cucurbitacin, a bitter compound found in wild pumpkins — though standard cultivated pumpkin seed oil should have much lower levels.
