Pumpkin as food is generally well tolerated. Concentrated seed supplements are generally well tolerated in most adults, though some trial participants reported mild abdominal discomfort.

The most common side effects are abdominal discomfort, diarrhea, nausea, and vomiting. Anaphylaxis is rare but has been reported.

Two case reports describe hair loss 1–3 weeks after eating bitter-tasting pumpkin or squash, attributed to a high concentration of cucurbitacin — a compound found in wild pumpkins. There isn't enough data on the safety of concentrated pumpkin seed supplements during pregnancy or breastfeeding.
