Pumpkin seed oil is generally well tolerated by most adults when taken as a supplement. The most common mild side effects from oral use are abdominal discomfort, diarrhea, nausea, and vomiting.

A rare serious reaction, anaphylaxis (a severe allergic response), has been reported. Additionally, there are two case reports of hair loss occurring 1–3 weeks after eating bitter-tasting pumpkin or squash; these were linked to high levels of cucurbitacin, a compound found in wild varieties.
