Chondroitin sulfate is generally well tolerated for short-term use, though quality varies and benefit is uncertain. The most common oral side effects are abdominal pain, bloating, constipation, diarrhea, heartburn, and nausea.

Rare reports exist of liver damage, skin symptoms (eyelid swelling, limb swelling, hair loss, rash), water retention, and asthma flare-ups, some occurring in combinations with glucosamine. There isn't enough safety information to recommend this product during pregnancy or while breastfeeding.
