Both checked Bifidobacterium strains are generally well tolerated in healthy people, but those with weakened immune systems or serious illness should be cautious and check with their doctor first. Bloating and flatulence are reported with probiotic use in general, though not specifically documented for B. bifidum.

B. longum users have rarely reported abdominal discomfort, flatulence, constipation, and one case of a dry cough. Rare cases of Bifidobacterium infection (sepsis) have occurred in critically ill or preterm infants, though these are uncommon.
