Here is the interaction we found between these two, with the evidence behind it.
ANTIBIOTIC DRUGS
Why this applies to Daptomycin
Daptomycin falls under ANTIBIOTIC DRUGS — the group Bifidobacterium Bifidum interacts with.
Since B. bifidum preparations usually contain live and active organisms, simultaneously taking antibiotics might kill a significant number of the organisms. Tell patients to separate administration of antibiotics and B. bifidum preparations by at least 2 hours.
Interaction has not been documented in well-controlled studies, however, the interaction has been demonstrated in some small human studies or in controlled animal studies in conjunction with multiple case reports..
Here's the thing to keep in mind: this interaction runs in one direction. Daptomycin (Cubicin) is a powerful antibiotic that kills bacteria, and the probiotic Bifidobacterium bifidum is itself live, friendly bacteria. So if the two cross paths, the antibiotic can knock out some of those probiotic organisms before they have a chance to work. In other words, it's the probiotic that may lose effectiveness, not your daptomycin. Your infection treatment isn't weakened by the probiotic.
One detail worth noting: daptomycin is usually given by IV in a clinical setting, so it isn't a typical at-home pairing. This concern is theoretical, based on how the drugs work rather than firm studies. If you do want to take the probiotic, spacing it a couple hours apart is reasonable, but always run it by your pharmacist or doctor first.

From our pharmacist’s overview on the Daptomycin page
“Every one of the 27 supplement interactions on file for daptomycin (Cubicin, Dapzura RT) tells the same story. It is a potent IV antibiotic used for serious infections such as MRSA, and like any antibiotic it can kill the live organisms in probiotic supplements and fermented milk products, blunting their benefit rather than the drug's.”

About Bifidobacterium Bifidum
What is Bifidobacterium Bifidum?
- Digestive health and regularity
- Diarrhea (including antibiotic-related)
- Irritable bowel syndrome (IBS) symptoms
- Supporting gut and immune balance
- Infant gut health
Bifidobacterium bifidum is a 'friendly' bacteria (probiotic) that naturally lives in the human gut and is taken to support digestion and gut balance. Some evidence suggests probiotics may help with certain types of diarrhea and digestive discomfort, but results vary by strain and condition. It is generally well tolerated in healthy people, but anyone who is seriously ill or has a weakened immune system should check with a doctor first.
