Here is the interaction we found between these two, with the evidence behind it.
ANTIFUNGALS
Why this applies to Anidulafungin
Anidulafungin falls under ANTIFUNGALS — the group Saccharomyces Boulardii interacts with.
S. boulardii is a live yeast. Therefore, simultaneously taking antifungals might kill a significant number of the organisms.
Interaction has been documented in animal or in lab research, or the interaction has been documented in humans but is limited to case reports or conflicting clinical research exists.
Here's the thing to keep in mind: this interaction works the opposite of what people usually worry about. S. boulardii is a live yeast, and anidulafungin (Eraxis) is an antifungal whose whole job is to kill yeast and fungus. So taking them together doesn't make the drug stronger or more toxic. Instead, the medication may simply wipe out the probiotic, so you lose the gut benefit you were hoping to get from S. boulardii.
This is a theoretical, low-severity concern based on how these two work, not on strong human studies. Also, anidulafungin is given by IV in a hospital setting, often for serious infections, and people who are very ill or immune-compromised generally shouldn't take this yeast probiotic at all. Please check with your pharmacist or doctor before combining them.

From our pharmacist’s overview on the Anidulafungin page
“Anidulafungin (Eraxis) is an IV antifungal for serious infections, usually given to people who are already quite ill, and nearly all 41 ingredients on this list push the same way, toward added strain on the liver. That is not a pattern to shrug off.”
