Here is the interaction we found between these two, with the evidence behind it.
BISPHOSPHONATES
Why this applies to Alendronate Sodium, Cholecalciferol
Alendronate Sodium, Cholecalciferol falls under BISPHOSPHONATES — the group Whey Protein interacts with.
Whey protein contains minerals such as calcium that bind bisphosphonates in the gut. Advise patients to take bisphosphonates at least 30 minutes before whey protein, but preferably at a different time of day.
Interaction has not been documented in well-controlled studies, however, the interaction has been demonstrated in some small human studies or in controlled animal studies in conjunction with multiple case reports..
Here's the simple version: Fosamax Plus D (alendronate with vitamin D) is already a tricky pill to absorb. Your gut only takes in a tiny fraction of the dose, and that absorption gets blocked easily by food, drinks, and minerals. Whey protein is rich in calcium and other minerals, and those minerals can bind to the alendronate in your stomach so less of it gets into your body. The likely result is a weaker effect, meaning the medicine may not protect your bones as well as it should.
This concern is based on how the drug behaves rather than hard studies, but the fix is easy and follows what alendronate already requires. Take your tablet first thing in the morning with plain water only, stay upright, and wait at least 30 to 60 minutes before any food or whey shake. Honestly, taking whey at a different time of day is even better. Check with your pharmacist if you're unsure about timing.

From our pharmacist’s overview on the Alendronate Sodium, Cholecalciferol page
“Activated charcoal carries the only major rating against Fosamax Plus D (alendronate with cholecalciferol), and it deserves real respect from anyone taking this bone medicine. Charcoal soaks up drugs in the gut, so less alendronate ever reaches the skeleton it is supposed to strengthen.”
