Here is the interaction we found between these two, with the evidence behind it.
BISPHOSPHONATES
Why this applies to Alendronate Sodium
Alendronate Sodium falls under BISPHOSPHONATES — the group Whey Protein interacts with.
Whey protein contains minerals such as calcium that bind bisphosphonates in the gut. Advise patients to take bisphosphonates at least 30 minutes before whey protein, but preferably at a different time of day.
Interaction has not been documented in well-controlled studies, however, the interaction has been demonstrated in some small human studies or in controlled animal studies in conjunction with multiple case reports..
Here's the simple version: alendronate is famously hard for your body to absorb, and it really only soaks up properly on a completely empty stomach. Whey protein shakes naturally carry calcium and other minerals from milk, and those minerals can grab onto alendronate in your gut. When that happens, less of the medicine gets into your system, so it may do less to protect your bones over time.
This is a theoretical concern based on how the drug behaves, not strong proof, but the fix is easy and worth doing. Take your alendronate first thing in the morning with plain water only, then wait the full time your label says (usually 30 minutes or more) before having your whey shake, coffee, or food. Honestly, spacing them to different parts of the day is even safer. Check with your pharmacist if you're unsure about timing.

About Alendronate
What Is Alendronate Used For?
Alendronate slows bone breakdown. It is used mainly for osteoporosis (thin, fragile bones that break more easily).
Uses differ by product. Alendronate tablets and Fosamax tablets are used for osteoporosis in postmenopausal women (treatment and prevention) and in men. They are also used for glucocorticoid-induced osteoporosis and Paget's disease of bone. Alendronate sodium oral solution and Binosto effervescent tablets are used only to treat osteoporosis in postmenopausal women and to increase bone mass in men with osteoporosis.
