L-glutamine is generally well tolerated when taken by mouth. The most common side effects are digestive — belching, bloating, constipation, diarrhea, flatulence, and nausea — especially at higher doses (10–30 grams daily).

Headache and musculoskeletal pain have also been reported. A few cases of dizziness and mood changes (mania or hypomania) have appeared in people with bipolar disorder, though these are rare.
